Here's what I've discovered... while the terrain fire exploit no longer works, the path taken by your units still considers whether out-of sight terrain has been destroyed. This somewhat explains the unexpected paths I've seen in some of my games. Granted, if I plotted more waypoints (as I've begun doing) it wouldn't happen, but I still think this is a glitch which should be fixed.
Case in point: a current alliance game I am playing (I doubt this will provide any intel to my opponent, as the problem occured several turns ago)

In that image, you see where my commander was at beginning of turn. I plotted a single waypoint at the place the cursor is shown, then instructed him to op fire out the window. Clearly the only path he can take, given what my units can see of the map, is to return through the destroyed wall behind him. The door to the bottom right is an unpowered door, needing to be shot out in order to pass through.
However, as you can see, at 3 seconds into the turn the commander is clearly headed towards the non-funcional door - which still has not been spotted as missing! It doesn't get spotted until the commander turns the corner to pass through it.

The answer is that my opponent's grunt (or perhaps a sniper) had shot out the door. The grunt snuck into and through the room I'd sent the commander to, but completely escaped my notice because the commander took the unexpected path. The grunt exited the room through the hole in the wall I'd expected my commander to take.
Now, the commander wasn't on HOS, and the grunt probably was. So I'd likely have gotten shot in the back by the grunt a few times, as well as by the sniper covering that door, and likely died in the process. So perhaps I'm lucky things happened this way, but even so...
Lesson learned, I'll plot more waypoints in the future, but surely this isn't intended behavior.

That could cause a problem as you can't spend your whole life plotting a million waypoints just in case a bit of terrain is missing somewhere!
